Leave the Pan On unless the Gasket starts to leak and every second fluid change Replace the "Drain Plug Gasket". The Life of the "Internal Filter" will be almost Doubled by the Spin-on Filter. When you change the Spin-on Fill it and Lube the Gasket before you Install it.

Have you asked the dealership service department about this? I am suprised that it would have two filters. Now the one in the transmission may be a screen, which if it is I would not worry about. Sense the pan has a drain hole overall there is not any need to worry about sludge. As thin as the fluid is it will remove 99.? % of the sludge (if any) when it is changed.
